The village is documented in Zoborská list r. 1113 as Nek. Another written mention dating from 1165 mentions the village in the form of Nech, Niech, Neku. The settlement of Peteháza was once in the area of the village, documented in 1323 by a document. At the beginning of the 14th century, Čierna Voda belonged to the estate of Matúš Čák, later it was a serf village of the Šintava estate and after 1817 the Ceklín estate. In the first half of the 19th century, there was extensive sheep breeding.
